I am bioinformatician of the Institute for Biodiversity and Ecosystem Dynamics and part of the Research Priority Area Systems Biology of the University of Amsterdam. My aim is to help unravel the ecological and evolutionary dynamics of complex biological systems through the development and application of bioinformatic workflows.
Over the past year, I worked together with dozens of IBED researchers and students on analyses ranging from WGS metagenomics, metabarcoding, transcriptomics and gene expression analyses, population genomics and comparative genomics. Working on a project basis, I guide and support scientists, postdocs and PhD-students from IBED with bioinformatic analyses of their sequencing data. Depending on project needs, my contribtion can consist of advise on experimental design and analyses, development and benchmarking of bioinformatics pipelines, analyses and integration of sequencing data, and / or facilitating open science through the publication of data and tools.
Thanks to the Molecular Lab of IBED, we can now offer course practicals from sample collection to amplicon sequencing within just a few days, including the taxonomic classification using my bioinformatics pipeline NanoClass. I also develop teaching material for practicals and assignments, contribute bioinformatic analyses during courses, and provide supervision to individual students if their project contains a strong bioinformatic component. In addition, I offer on-demand workshops in bioinformatic methods for students and staff, such as the analyses of amplicon sequencing data using QIIME2. As an Amsterdam Science Park Study Group affiliate, I contribute to Data and Software Carpentry courses.
To meet the high computational needs of bioinformatics research, IBED has access to several High Performance Computer clusters, including Crunchomics and Lisa. If you need advise or help getting started with you bioinformatic analyses on these clusters please let me know.
